Abstract: Computational models of social and biological phenomena have often focused on the finite-state case. In this work, I present a mathematical result, the Probabilistic Pumping Lemma, that constrains the behavior of all finite state processes. I then present evidence for violation of this Lemma, and thus statistical evidence for the emergence of non-finitary computation, in cooperative phenomena associated with the collectively-edited encyclopedia Wikipedia. I distinguish between psychological, or individual-level, and collective aspects of this violation, and present evidence for the existence of separate Universality Classes for the two cases.

Abstract: Saccharomyces cerevisiae (budding yeast) represents an ideal model organism for studying many fundamental processes in cell biology at a systems level. Here we combine mathematical modeling with live cell imaging and other experimental approaches to investigate: 1) polarity establishment during cell budding and 2) gene regulation in response to mating pheromone. Our analysis of cell polarization demonstrates how negative feedback leads to oscillations of the polar patch and makes the system robust to variations in the abundance of pathway components. Next, we use microfluidics to expose cells to periodic pulses of mating pheromone of varying frequencies and monitor transcriptional induction using a short-lived fluorescent protein. We demonstrate how when combined with mathematical modeling, this frequency-response analysis can be used to investigate the feedback loops that regulate gene expression.
